If dragons are sent at my base but no actual squads are sent at my base, will my crystals be taken and will i then be conquered?

No. Dragons will kill 10% of your army and reduce the rest to 1 HP.

If you have units on your base and are not able to use Fire Storm on the incoming dragon, you should probably move them. If you don't you would be losing unnecessary units. You should only do this if you know for a fact that no units are incoming on your colony.
