Sorry if this is already covered somewhere, I can't find it. How exactly do you read the flags that are over each colony? I have looked at them and i think I have found some pattern, but it's hard because sometimes one half is black and I can't figure out why that might be. Please tell me if I am correct with the following beliefs.

Top half is your alliance. If it's black you're not in one. When clicked on, it takes you to the alliance leader?

Bottom half is who is what alliance the person who has conquered you is a part of. When clicked on it takes you to the actual player who has conquered that colony?

ALSO: what's the easiest way to find all locations conquered by one individual or an alliance?

you are correct

for your question, I'm sorry there are no way to find out about that...

although there is no definite way of finding out which conquered players are conquered by that specific person you want, you can try marking that person's alliance red and everyone else green around him and try to see it that way, if the alliance has a lot of territory it might be better not to do this at all, but if it's a relatively small alliance you can try and find them all like this.

If it is a top 12 alliance you can click the 'show/hide top 12 alliance territories' button. It is more difficult for smaller alliances.

but then u would be confused with all the OPs and such, not to mention the color of the other alliances also...

u can mark the alliance purple.. or mark the individual player as orange..

Doesn't show up on conqs though.
